Where I've gone, the machine (Hunter) aligns to the rim. Further, the procedure is to spin each tire 180 degrees, which accounts for bent rims. It essentially aligns to the wheel bearing axis.
The procedure of spinning the tires may or may not be done at any given shop??
Now for a bad tire...
Say the guy aligns it according to the correct angles, then he might do a test-drive. On the test drive he notices it pulling, so he goes back & does something to compensate. Whatever he does to compensate turns out to be a bad idea when you put good tires on. This happened to me (with an Accord). All it takes is a conversation with the mechanic (before the work is done) to say that you know a tire is bad so don't compensate for the bad tire.
Bad tires won't 'ruin' a good alignment. But they WILL make a good alignment feel like a bad one.
