The studs do not move when you drop the a-arm. I mean, you don't get an alignment just because you unbolted the lower a-arm, do you?
The key is to repair the problem before the a-arm rips loose from the body, that way everything is still somewhat structurally sound to build your patches around the rust. Make the patches big enough to span the rotted sections, and your repair will last for many many more years. One I half-arse repaired 6 years ago on my 86T rust bucket is still going strong.
