If the connectors are the same color on both connectors, that leads me to believe that they just swapped entire fuseboxes. At the firewall, the big three connectors are the same pinout turbo vs. non in a given year. It would be relatively easy to just unbolt & unplug an NA fusebox and install a turbo one.
Do EZK boxes and APC boxes have the same connector? That would be funny and convenient. Maybe somebody just plugged an APC box into an EZK harness and hoped it would work? All the components are actually the same IIRC, except the EZK box has a wire or two that crosses the firewall and connects to the FI ECU via those big 6-pin connectors under the cabin air intake. The APC box sending signals to the FI ECU would confuse the hell outta it.. :)
Have you tried running the car with only the tach signal to the ECU, and the fuel injection harness otherwise fully isolated? It would be pretty easy to rig (four wires?), and would tell you whether the issues you're seeing are FI or chassis electrical.
