I have attached a link to Tom Townsend's site for his fix for this noise.
I found that the groove in the brake housing, item 6 in the photo below, gets worn and the clearance in the frame is too large and causes the clunking noise. I have seen shims welded on to the frame to reduce this clearance back to stock specifications. I have also run a bead of weld in the groove of the housing and then used a grinder to get the groove back to specs.
You can just live with the noise. It doesn't cause any safety concerns.
