I've been struggling with this all year. Early in the spring I had a big rip across the front section (just aft of the windshield) that I patched using 3-m marine caulk and fiberglass cloth, clamping it 24 hours to dry. Structurally this has held up pretty well, but it's not 100% water tight. There were still a lot of smaller spots that were giving way, these I patched from the outside with black rtv and this rubber-coated canvas stuff I found lying around the house (no idea where it caome from). These have held up pretty well, but they did fade pretty badly. A few months later I started to get a rip across the second panel back. This time I got a curved upholstery needle, some heavy thread, and sewed it up, then patched with black rtv and the coated canvas. The original top has a pretty heavy coating, so I'm hoping the stiching will stay. This looks pretty solid, but in the heavy rain things got pretty damp inside. One problem is that the roof isn't tight, so it gets puddles on top. Also the top is simply old and doesn't shed the water, even with repeated repellent applications.
The point? I guess get to them fast, stitching, rtv, and coated canvas SEEMS to work for a while, but in the long run you've just got to budget for a replacement when the fabric finally just starts to give out at all the stress points.
It is a pain, but it's a small(ish) price to pay compared to really enjoying those first couple of warm sunny days in the spring :).
