The primary difference between automatics and manual transmissions, at least if you had to talk to an engine about it, is that an automatic has a fluid clutch rather than a clamped disc between the engine and gearbox. What this means is that your engine and turbo are now asked to cope with greater loads, as the slippage of the fluid clutch is no longer there to cushion things.
With a manual trans, when you take a hard pull in third, fourth, or fifth gears, the load that is being applied from the moment the turbo finds it's rhythm and up until you let off to shift is transferred DIRECTLY through a clutch that is designed not to slip. The load that was previously absorbed by the fluid in the torque convertor, and dispersed as heat through the trans oil cooler, is now being placed on all the components that generate and carry it.
I would guess you have felt and enjoyed a rather stark difference in the sensations of acceleration that a manual trans equipped car offers when compared to an auto trans, and how the engine grunts with authority as it pulls in the horizon. Perhaps your turbo is unhappy with the new loads it is being asked to generate and tolerate? Is it a new/rebuilt turbo, or does it have 20 years worth of experience?
