86 900 NA engine into a 93 900S ???

I have a 1986 900 NA engine with 53,000 miles. It runs smooth, tight engine, and I just sold the autobox from underneath it.
I have a 1993 900 S (aka 2.1 NA) with an autobox and the engine has a serious rod knock.
Has anyone taken that first 2.0 engine and put in the 2.1 place? Do I move the CPS over from the 2.1 or keep it as is on the 2.0 on the distributor?
Any gotchas?
