Had the same thing happen with my car,
Took out the the system relay and the contacts were incredibly pitted. I cleaned them up with a Dremel wire brush, put it back in, and the problem hasn't recurred. A lot of current goes through those relay contacts and, as large as the contacts are, they still get pitted.
I don't remember what year your car is, but if it has SRS or ABS, pull the negative cable from the battery before pulling the relay.
