Sounds like second gear has been beat on a little. Depending on how you drive the car you may be able to get along for a little while. Best bet would be to tear down the gearbox and freshen it up. Now is the time to do it. Replace any sychros that are worn and install a new set of pinion bearings.
The clunk when backing up and stepping on the brakes is due to wear on the front caliper yokes. This is a common malady of the pre 88 900s. Other then being annoying it doesnot affect the performance of the brakes. That is something that you can take care of later.
