There is always current coming out of the battery to things like the clock and radio preset memory, but your electrical leak is something more. The little test light you're using might not show you differential discharges that are sufficient to drain the battery. You need to borrow or rent an ammeter and hook it in series with your battery's positive terminal to do this right.
Read the meter with the top down (that's those little things like the clock and stuff, should be only a few milliamps) and then put the top up and get the new reading. Once you're seeing high current, start pulling fuses while you watch the meter.
Is it possible that when the top is up, some wire bundle in the back is getting pinched, causing a short to ground? The problem might not be in the convertible top's electrical circuit, in other words, but might be a mechanical interference problem.
