Hard to tell from your description whether or not the APC system is functioning properly. A simple test would be to disconnect the APC solenoid and see what kind of difference this makes. This will tell you if the APC system is "online". The APC solenoid is a plastic, cylindrical valve bolted to the front sheet right above the radiator near the turbo, three hoses are attached to it as well as a 2-wire electrical connector on top. Simply disconnect the connector and go for a test drive >>
No difference in boost behavior -> APC system is not functioning, you should return the wastegate arm to its original position, then troubleshoot the APC system as outlined in the FAQ. Continuing to drive the car this way WILL damage the engine, the noise you hear is engine detonation (pistons screaming in pain).
Difference in boost behavior (much less boost) -> APC is working properly.
