Hey Tim -
I have a '98 CSE with 63K on it. I've installed the exact mods you're looking at a little less than a year ago.
I have the Stage 3 ECU and the complete JT 3" exhaust from Engstrom.net. I have nothing but high praises for these mods. They transformed an already fast car into a SCARY-FAST car!!! They required no other mods (except to perform an adaptation run as well as have the base boost checked), so I consider it them simple upgrades (esp. if you are a DIY'r).
I did install a piston-style BPV (Hyperboost diverter valve) since the oem BPV would eventually be ripped apart from the higher psi's of boost being applied to it. But I'm sure a BPV from a Viggen (part # ending in 110) would work just as well.
I already had a K&N air filter in place before these mods, and I do know that most ECU and/or larger exhaust mods work better with an improved air delivery system. It's not required, but is recommended. No need to butcher the air box or remove it--just replace the stock air filter. It seems (from other posts) that there is no difference in performance between using the stock box with a higher-flowing filter and getting rid of the box altogether.
As for the tranny questions, I have an auto so I don't know if you would need a better clutch. Since the upgrades will be putting out more torque and hp than a stock Aero, see if the Aero has a different clutch than a CSE.
You will NOT be disappointed with these mods, I guarantee it. They will bring a smile to your face everytime you decide to "try them out" on the road...
