Car alarm on with car started - '93 CDE

Tried to restart my '93 with a dead battery. With my '94 Aero jumping, the car alarm was coming on no matter what I did with the key (key in ignition turned on, key switching door locks). Some guy walking past told me to turn the key to on in the ignition and then disconnect and reconnect the jumpers. That shut the car up, but then when I got the car started, the alarm suddenly came on with the car running, jumper cables disconnected.
This doesn't make any sense to me. This system has no remote, it's all controlled by the key, so having the key in and the card stated should never allow the alarm to go off. Is there a fix for this? Or do I disable the alarm and get on with it?
