Have you flushed the oil since you drained it? You should run it up to temp, then drain the oil and replace. Additionally, you can get some products which are additives to the oil which are intended to help remove the spun-honey-like oil-water mixture that can be throughout your system if you had water in your oil. Be careful with these products and don't run the car very long with it in there. Then do oil changes every few hundred miles for a couple of cycles to make sure you're getting rid of anything that might work loose.
You might solve the noisy engine with clean oil.
