Had a 9000 for several years, it had two rear clunk issues over that time, resolved as follows:
Most likely is the brake shoes are loose in their setting in the caliper, not horizontally, but vertically. It is a high pitched mettalic sound. There is too much clearance between the hooks on the shoes and their locating blocks on the fixed portion of the caliper (the part not connected to the hose). I used the smallest nylon wire ties to take up the slack. They never melted and it solved the problem. I think the cause is the iron caliper mount wears away from rust and movement, and over time the clearance developes. You can test it by running over pavement that gives you the sound, then pull up slightly on the e-brake until the sound goes away.
The second cause is a deeper thumping noise, which was a bad bushing in the panhard rod which fixes the axle side to side, usually the upper one wears out and can be tightened up for a while until it gets replaced.
Both fixes are easy and cheap. My bet is the brake pads.
