Mating transmission to engine - what's the trick?

I have the engine and transmission out of my '94 9000 Aero. I rebuilt the motor, and the transmission is from a '97 Aero with 110k miles.
I'm trying to mate the transmission with the engine block, but ran into trouble. One of the short tubes that stick out of the end cover (is this a guide pin or something?) just won't line up with the hole in the transmission. This is on the exhaust side of the motor. I have the other 4 bolts inserted, but not snugged down. It was a real pain just to get the splines on the output shaft to line up, but now I can't get this thing to shift at all in order to get that little guide pin in place. Unfortunately, I didn't notice it until too late, and I think it's bent a little.
Is there any harm in pulling this troublemaker out? Also, how have you worked it to slide the trans back onto the engine? What's your method, 'cuz mine apparently does nothing but wear me out.
