I'd still suspect air. Not sure what bleeding method you use, but once when one family member or another got tired of helping me do the two person pedal bleed, I hooked a long length of clear tubing to the bleeder and immersed the other end in fluid in a clear bottle high above the level of the master on a stool. Rather than opening and closing the bleeder I just kept pumping and releasing the pedal and topping off the reservoir. It eventually got out the stubborn bubbles, which I suspect like to hide out in some high point in the run.
I don't have a good pressure bleeder and my mitey-vac isn't that great. I'd heard about this method but had always been skeptical of releasing the pedal without closing the bleeder and sucking air back in. Having the bottle high creates enough back pressure to prevent this and creates a destination for the bubbles.
