You're a bit late to find Ari on here, he stopped posting a few years ago when he got out of 9000s. A 9 year 10 month old thread isn't likely to be still getting looked at by the original posters!
What you're describing, running rough for a while on restart, seems to me as if it could be from coolant getting into one cylinder. Would interfere with running for a bit, till the motor clears the liquid out and the plug dries.
If so you'd be losing a little coolant, and the exhaust at these times would be whitish and steamy, and also smell sweet. And the plug on that cylinder would show cleaner from being washed. I assume the plugs are all fairly new and not damaged?
Since it happens on both DIs I'd say they aren't the problem, though, maybe. I don't think the internal coils can be removed and swapped; could be on the first DIs if I recall what some on here have said.
By the way, purists on here have said don't use the black DIs on 9000s but others have insisted differences are minor and they work fine.
