What Jeff is talking about may be an entirely different problem, probably not affecting later-model 9K's and caused by the sunroof drain clogging. It takes on an odd gurgle-knocking sound, and only when it is raining. Your problem sounds like what transpired with my '95's moonroof (glass) recently, which sounds like an horrific rattle occurring only when the roof is closed, but is in fact a gnashing of the moonroof edging with the felt sealing material around the roof area. I did not have any such problems with my '91's non-glass sunroof in the eight years I owned it, though I did have the gurgle.
What I did to correct the "rattle" was to spray on some heavy silicone preservative (Auto Magic, in my case), which lubicated the area sufficiently to eliminate these obnoxious sounds. That was 5-6 months ago and the sound is very slowly returning, which means this may be a periodic maintenance chore. Next time, I'll probably try a trick reportedly used by Townsend Imports, which is to use Vasciline petroleum jelly around the area. I think this would probably work well and last longer than a preservative, but might attract dust in time. I still think periodic maintenance would be in order to keep the area clean, and it makes one wonder how long you could do that before the felt material started wearing down.
