I have an '89 5spd in my '76 99.
It bolts right up to the engine, sits down in the engine bay all fine. The only tricky part is that some of the shifter/linkage may need to change. At minimum you'll need to change the plastic "gate" at the bottom of the shifter housing. A later gearbox (86+) with internal centering is easiest, otherwise you need to add the external centering mechanism from a 900 shifter housing.
You might need a 900 shifter rod because it has a bend in it that helps you get 5th gear. This will mean you'll need a 900 shifter because the ball at the bottom of the shifter is a different size. There is a joint/coupler (probably a U joint on your 99) between the shift shaft and the gearbox. Most 900s use a clamp to attach that joint/coupler to the shift shaft and the taper pin at the gearbox. The 900 is longer so using the 900 shaft and joint/coupler means that you'll need to shorten the 900 shaft.
What I did was to use a 900 shifter, linkage, and shifter housing from an '80 900 with a 5spd (taper pins both ends of the joint) and the 99 joint. This fit everything in without having to do any cutting. Then I found I couldn't get 5th gear until I pivoted the shifter housing clockwise (when viewed from above) which required drilling out the rear mount hole a little. When I looked at the '80 900 donor car I found that the mounts for the shifter housing were offset to the left side of the car a little more than on a 99.
You may also need to change the inner driver cups to match your inner tripod joints. If your original cups have 3 rings and the new transmission does than you're all set. If there are only 2 rings on the new transmission then the inner drivers are a different size.
