The water leak could be coming from the seal around the glass or the hole where the wires run into for the rear window defroster and/or the license plate lights. The hole is located in the upper left of the tailgate, closest to the roof, left hand side when you are facing the rear of the car. If water is getting into the bottom of the trunk than it could be from the seal that meets with the tailgate when it is closed.
