The amount of coolant flow to the various parts of the head is critical to maintaining uniform temperature and avoiding hot spots (which can result in detonation, valve wear, warping, gasket failure, etc.). Since it is much easier to precisely control the size of the orifices needed for that flow control in the gasket than in the head and block castings (and since the flows are figured out in development after the tooling is already made for the castings), the design of the gasket is a critical part of the overall cooling calibration. So, I would not mess with those holes!
If you have cooling issues, it is much more likely that the cooling passages in the block and head are gunked up and need to be flushed, or, worst case, boiled out. In a 99, always run a 80°C thermostat and fan contact. A new or recored radiator is often needed - the airflow/surface area was marginal to being with. The other item that can cause high temps in 99s is if the clearance between the water pump impeller and the housing is too large (see FAQs and previous posts for more info on this topic).
