Since it's been modified a bit we don't have a wiring diagram to refer to. If you are using the original 99 fuse/relay panel, you may want to check the connections under the panel where the wiring harness (female) connectors attach to the panel and the relays (male). That is a problem area in aged 99s - the terminals get hot, corrode, lose their spring tension, etc. and end up losing connection. You might find that if you reach under the panel and wiggle the connections below the relay it may fix it. Not permanently, but at least that would give you an idea where the problem is.
