Your reasoning is correct. In theory it should not matter if you switch the inlet side of the frequency valve and the start valve, as they both feed of the same reservoir with regulated fuel pressure. In practice, if you happen to have fuel lines that can reach, it may be worthwhile trying out the normal hookup first. I assume you didn't mix up the inlet and outlet side of the frequency valve.
Now, if you can find the parts, you could do what Saab did at the time: The 1978-80 European market 99/900 turbo cars had 145 hp and used a 6-cyl fuel distributor. The factory rally cars even had an 8-cyl fuel distributor from a Porsche 928.
You are not alone doing conversions like this. A good friend of mine installed an old 2.0 9000 turbo engine with 150k in his CJ7 Jeep that used to have a 304 V8. He used a K-Jetronic system from a 2.0 Golf GTI he had laying around. The result: Both torque and hp are way up, but more importantly, the fuel mileage more than doubled, even when towing!
