It's been a while since I've done one of these, but if memory serves...
You definitely need to keep the PCV and the brake booster (unless you want non-power brakes.)
You'll also need to transpose the plumbing to the distributor's vacuum chamber. Depending on the year of your car and whether or not someone has munged it previously, you may have a PVS (Positive Vacuum System) valve that modulates vacuum based on coolant temperature, or a direct connection between the carb and the distributor.
Basically, you need to note on the FoMo which vacuum line connects ABOVE the throttle plate and which connects BELOW; then reproduce those connections with the ports available on the Weber setup.
I'm not sure what you might mean by the 'box,' but it could be FoMo's decel valve, which reduces lift-off throttle emissions. The Weber doesn't have one of these, so you can cap off any unused plumbing that ran to it.
If in any doubt, Jack Ashcraft's Weber installation book is worth the investment.
