It might be that the rear needle bearing on the layshaft has given out as that would cause a misalignment starting with first and second gear. The longer you drive it the more wear you are causing to the misaligned gear teeth and if you rebuild it there will be incorrect mesh of the now properly realigned gear teeth. You may have to replace the gear sets that have been wearing incorrectly.
