I had a similar problem as you. My car clunked when I braked harder or accelerated.
The reality of the situation is that you won't be able to figure it out until you take stuff apart and have a look.
The possiblities that I know of are:
#1: One of the three engine mounts
#2: Stanchion Arm (curved thing that goes between body and control arm)
#3: Control Arm to Stanchion Arm bushing
I guess it could be other stuff too.
As far as suspension components go, when I had that problem I just periodically checked if there was damage on any of the components from metal hitting metal. As long as you don't see that, things should be ok overall.
However seeing if your whole engine is moving around dunno if that is visible.
It was a pain in the ass to diagnose that stuff. I finally realized that it was the stanchion to control arm bushing when it leaked (it is hydraulic) and sprayed oil all over the rim and fender.
Unfortunately I had already replaced the engine mount. So that is $100 down the whole.
If one of the control arm bushings is really messed up you will be able to see the wheel shudder a little while someone accelerates.
