Intermittent misfire driving me CRAZY !

I have just replaced my Classic 900 with a 1994 900SE Turbo with 88k on it.
Its had a FSH until 2001, part of which shows it had the DI pack replaced with a secondhand one in 2001.
The car developed an intermittent misfire after 2 weeks, and had steadily been getting worse.
It normally surfaces after a spell of high speed driving and causes a loss of power, to the point where i have to slip the clutch to move away properly.
Sometimes it goes away after a short stop, at other times it can continue for 100 miles or more.
Oddly enough, 2 weeks ago I had to replace the battery after it completely died and would no longer take a charge. After doing so, the problem dissappeared for a week or more. However it is now back, and driving me CRAZY !
I have changed the plugs, now the right NGK ones, and have used an injector cleaner in my last tank of fuel.
It does not appear heat related, as it can occur when starting from cold, and has, in the past, sorted itself out mid journey while hot.
My current thinking is that it must be DI related. The new plugs have clean insulators, but there is some soot around the top of the screw section.
Any ideas / suggestions / similar experiences would be greatly appreciated.
