3.5" dash
6.5" doors
6x9" rear
The big question is whether at some point you are going to install an amp and are just upgrading speakers first. At 11 years old, I'll bet the amp in your headunit and the one driving your doors is a little tired.
Your sound will be refreshed with new speakers, but will come alive with a good amp. Installing good speakers will give you flexibility later on to upgrade.
For imaging, you'll want to have the soundstage in front of you... preferably on the dash. However, 3.5" full range speakers can neither handle power or give good sound quality. You are better off spending your money on a good set of 6.5" component speakers. Mount the mid/woofer in the doors and tweeters in the dash.
In the rear, try to find 6x9s with a shallow basket as there is little clearance between the mounting platform and various parts in your fender. I have Boston Acoustics NX that fit well. Rears can be a little lower quality than the fronts as they are mainly for fills.
