Marc, the 2 nuts vs 4 bolts is the way it is supposed to be according to my dealer's service dept. I had body work done once and when I had a leak I did what you are doing and noticed that only two alternating bolts had nuts. I thought maybe it was negligent repair work but am satisfied now that it is not.
You have read the right stuff, it seems, about the leaks. The nipple you haven't found is not part of the antenna assembly. It is designed to send water directly down so you may have a chance of finding it by looking up from the bottom and put something like a wire through there to see where it comes out. You also may want to use a lot of light in the inside part of the car where you're working to help see where to connect the hoses.
I am pretty sure I remember there being a hose on the left and a hose on the right. Even if you have a disconnect on the left, the water can easily appear to be coming in on the right if the car is not perfectly level. Good luck, you'll get it figured out soon. -JerryC
