99 vert top rubbing issue

I have a 99 vert, this is my 2nd, the 1st one also had the same issue. The vert top gets rubbed at either side, at the rear, near the top of the window. Pretty well worn a hole in the material on both sides, I have looked and can't really see what it is rubbing on, but obviously is chaffing on something as it sits in the well. Any ideas, and how to prevent further damage?? thanks
