Some pretty wacky stuff will happen when power drops below a certain level. I've had the symptom you're describing with rough idle with a bad battery and bad alternator, and it wasn't until days later that the battery light in the instrument panel finally started to glow.
Many other things can cause rough idle, but they will usually store a code.
If you don't have a digital multimeter and it's running fine now, start it up, turn on every electrical thing you have to HIGH, as well as the A/C, and see if it runs rough again. If so, rev the engine to see if that has any effect.
