I think those are pinch points designed to help keep the rollers in the inner length of the track, so you just push them past and everything should work. If the glass actually fell out of the rubber seal at the front of the door when the old rollers collapsed, make sure that you guide the glass into that seal properly. It is possible for the rubber guide to fold over, so the window will appear to work ok, but when you lower it completely and then raise it it will pop out of the track and either drop or not close properly. Silicone spray lubricant into the rubber seal can help a bit. You can remove the outer trim piece on the door (very flexible, attached with plastic clip-pins that you can easily pop out) to give you a bit more room to see what is going on if you have problems with the track.
