SQR ECU and Boost Guage

When I bought my car used last spring, the boost guage(BG) never made it higher than 2/3 into the yellow.
I changed the plugs and the mechanic said that the base boost was set at <2lbs so he uped it to 4lbs - the recommended level (I dunno, that's what he said...?)
The BG then went to about 3/4 at WOT in third gear and up and felt noticeably more responsive.
I installed a Dawes MBC and it then tickled the red and really improved acceleration.
I installed a SQR ECU upgrade last week and removed the MBC. Although the car feels much stronger, the BG is back to only going 2/3 into the yellow again.
I changed the plugs (10k miles on them and the gaps had widened from the .039 I set them at to .044(is this normal?) - new plugs NGK BCPR6ES gapped to .038). This smoothed the engine out nicely, but the BG still tops out at 2/3 - 3/4 yellow.
Any ideas?
