chip & scratch repair question

Howdy. My poor '03 Cosmic Blue 9-5 has been collecting little chips and scratches sice we got it a year ago. Finally got around to picking up the touch up paint kit from the dealer.
I've got the hot-to from the better car care site, looks pretty straightforward. The first chip I'm gonna tackle is a fairly deep one, about 1/8" or so, on the trunk lid. It's accompanied by a small scratch.
My question is, any thoughts on how many coats of the blue I ought to try, and how many of the clear over top of that? I'm probably gonna give this a shot during a 3 day weekend, doing the filling on a Friday morning and the rest Saturday afternoon or Sunday morning. Sound like a plan?
Oh yeah one more question. The garage is cluttered with furniture and the motorcycle, so I won't be able to put the car away. Should I just cover the area being touched up with some plastic wrap or something to keep the dust & dirt away?
