You will most likely have to rebuild the linux "kernel". The kernel is the core OS image that controls the computer.
The way it works is this... when you install the OS (from a CD, for example), the installation procedure actually contains a mini-kernel that looks at what is on the system, loads the correct hardware drivers, then compiles these drivers into a real, bootable kernel. This kernel is copied to your system disk, then booted. From that point forward, you boot this 'custom kernel' every time you boot (which on UNIXes or LINUX is infrequent).
When you subsequently add hardware post-OS installation, you can't boot that 'custom kernel' anymore. It will bomb out saying it can't recognize the hardware. So you have to boot a "generic kernel" which is basically a kitchen sink of all the drivers that are supported.
This generic kernel allows you to boot the system with the new hardware, then make a new 'custom' kernel containing just the drivers required for the hardware now present on the system. You copy the new 'custom' kernel over the old kernel, then reboot. Presto... the new hardware is recognized. Note that you haven't touched any system files for networking or filesystems, so everything else should work as well or poorly as it did before.
So the procedure would be:
shutdown
change the boards
boot the 'generic kernel'
make a new 'custom' kernel
copy the new kernel to the root directory
reboot
I'm most familiar with UNIX, but LINUX is pretty similar... apologies if this doesn't apply 100%.
