VW and Audi are very connected - not sure if they're the same company but might as well be. Entire platforms as well as smaller parts are shared.
However there's one thing that's important to pay attention to: where the car is built. Some VW models (Beetle, Jetta?) are built in Mexico, and these cars tend to be much less reliable. For whatever reason, VW has never been able to acheive the same quality control in their out-of-country plants as they do in the German ones.
On the other hand, as far as I know all Audis are built in Germany.
Best bet might be to visit epinions.com and some of the car sites and look at comments and reliability numbers for the particular models you're interested in. Be very specific in what you look at: model, trim level, body style, and year can all be important. For example, I recall at one time all Jettas were made in the USA *except* the Wolfsburg editions which came from Germany.
