One of my favorites is to take a full screenshot of the victim's computer desktop (don't by hitting the Print Screen key), making sure that a few windows (such as Outlook, MS Word, Explorer, etc.) are open (but not maximized, so that some of the computer's desktop is showing) when you take the screenshot.
Then, save the screenshot as a high-quality image and set it to be the computer's desktop background.
Your victim will agonize him/herself trying to close those windows, clicking on them only to find they won't move or close. Prank is easily undone by changing the desktop image back to something normal.
I can vouch for B Millar's suggestion of the Annoy-a-tron too - works wonders.
