Munich: The Alte Pinakotek (Renaissance art), Asamkirche (baroque church), the Residenz and the Schatzkammer within. Skip the Glockenspiel. If you have time, daytrip to Salzburg or Garmisch for the narrow gauge / cog train to the summit of the Zugspitze.
Berlin: Most important sights are within 2 blocks of an axis running down Karl-Liebknect-Strasse and Unter den Linden and Strasses des 17. Juni. Start at Alexanderplatz in old East Berlin and move west down Karl-Liebknect Str to Unter den Linden past the Berliner Dom, Museum Island (great museums incl. Pergamon Museum), Humboldt University, Franzoesicher Dom, the Neue Wache, Brandenburg Gate, the Reichstag, Soviet War Memorial (one of several in Berlin), to the Siegesaule, ending at the Tiergarten. Potsdamerplatz is not far from the Brandenburg Gate. Museum at Checkpoint Charlie is interesting. Sections of the Berlin Wall remain there and behind the Reichstag (make sure to look for crosses marking where people were gunned down trying to flee East Berlin). West Berlin also has Schloss Charlottenburg and the Egyptian Museum (bust of Nefertiti, mummies, etc.). A bit further afield would be a trip to the Wannsee for a boat ride on the Havel or Potsdam for the royal palaces (daytrip).
