You need to re-wire the "switch" again. I presume that you have not touched the dimmer end?
Years ago, my Dad installed a dimmer on a three-way circuit (two switches, one lamp). For a very long time, the setup was not working properly. At some point, I looked into it, swapped a couple wires on the dimmer, and presto-change-o it all worked like it should.
I've attached a link to a diagram of the wiring.
