A few thoughts...
1) If you're flying into one of the three main SF Bay Area airports (SFO, OAK, SJC) but will do a few days first in SF, do not rent a car at the start of your trip. Rent it when you're ready to head down the coast in downtown SF or Oakland. You will save a ton of money by not getting the car at the airport due to airport location fees, taxes, and other assessments. The city locations typically don't have those.
2) I work for a large corporation and they have a great contract with Avis so I can rent anywhere in California and drop anywhere in California with no drop off or mileage charges for around $36/day for a midsize. If you work for a large company, check with your travel department to see if they have similar arrangements.
3) I was shocked when I priced out a sample SFO-LAX one-way with Avis and Hertz! A neighborhood Hertz Local Edition (HLE) may be the way to go. We rented one-way from a town north of LA to a town south of Boston back in July 2010. Eight days in a Mazda5 squirrel car with unlimited mileage and AAA discount was $343 including taxes. I recently priced out the same trip so the prices between those locations is still as good. There may be a HLE location in downtown SF or Oakland.
4) If you rent from one of the really small companies and drop off at LAX, know that their locations are way off the airport and the neighborhood you'll drop the car off is not the best.
5) Depending on where you're flying home to, you might want to avoid LAX altogether. Some of the smaller airports in the LA area are very nice (Burbank, Ontario, Long Beach, Orange County, and Santa Barbara) and do not present the hassles LAX does.
