A few ideas.
First, retract the antenna as much as it will go. Then hold the antenna while someone turns the radio on. Try and keep the antenna from extending. You should hear a 'click-click-click' from the motor area. This is the sound of the clutch slipping, which is perfectly fine. You only have to do this for a few seconds - the amount of time it takes for the antenna to extend that few inches. But it doesn't hurt to hold it longer. Then turn the radio off. The antenna should retract all the way, then click a few times. This essentially 'aligns' the antenna mast to the right height.
OK, say that trick doesn't work. Now what?
Take a look at the old antenna mast you pulled out. Look at the very bottom of the toothed nylon 'tail'. Does the end look like it has broken off? Did you replace the antenna because the mast was bent, or because it wouldn't retract properly? If the end of the nylon tail has busted off, that bit of tail is still stuck in the innards of the antenna motor, and preventing the antenna from retracting all the way. Again, don't dispair. Pull the new antenna mast out, just like you did for the old one. Then remove the antenna motor assembly and open it up. Yup, open it up. Remove the offending extra bit of plastic, seal it up, and reinstall. I don't recommend you do this with the new mast in place. Trust me.
