Dealing with paint chips prior to Stongard

Hey folks,
I'm seeking some advice on the best course of action for dealing with a couple minor stone chips I've picked up. I have already ordered Stongard for the lights and paint, and am ready to have it installed, to protect future damage. However, the dilemma is what to do about the damage that's already occured (a number of very minor chips on the hood and front chin spoiler).
The car is an '01 9-3SE with Steel Gray paint. I have the bottles of touch up paint and clear coat stuff. I can't decide whether I'd be better to try to touch up the chips before getting the Stongard put on, or to just leave the chips there and put Stongard on top.
If I just covered up the chips, I think some moisture might get trapped in there and provide the possibility for corrosion...thoughts? If I try to touch them up, I'm afraid I'll make it look worse, particularly with the challenge of the metallic paint.
