If a wagon is more important, I would suggest also looking at the Jetta TDI as well. It has FWD for bad winters, outstanding fuel economy, and you can get them in a manual. Downsides are that they aren't terribly 'upscale' and they are almost impossible to find; seems like VW quickly sells every one they make.
If a wagon and AWD are important, you shouldn't ignore the Subaru Outback. No manual though.
If you want a wagon with AWD and a manual, you should check out the A4. Oh, wait...you already asked about it and here I am rambling on about other cars. My bad. ;-) If it helps, I have a VW Passat wagon (hey, the A4 and the Passat are somewhat related) and it's been a very good car for our family. Reliability has been on par, if not _slightly_ better than my 9-3.
