Traditoinally Saab was very good about honoring warranties elsewhere on the car. So, if you mod your ECU then they won't honor the ECU warranty but the rest of the car stays intact. IN fact, they often went someone out of their way and covered things beyond warranty as "customer goodwill" if you were still close or it if looked like it really was their design fault but not a warranteed or out of warranty item.
Contrast that to Mazda, where I know of a guy who tried to get them to cover something under warranty (exhaust I think) and they pointed to early worn tires as evidence that he was driving the car hard, thereby invalidating his entire vehicle warranty.
But, I don't know where they stand on the issue now. With the financial problems, they are probably drawing the line much finer. It might come down to the problem you have and the service writer you talk to on the day the work is done.
