Door and Hatch Seals

So, my Sonett has weatherstripping around the doors, windows, and hatch but water keeps getting in regardless. Now, in the case of the hatch, the seals there are damaged/deteriorating and it is obvious that replacing them will remedy the issues in that area. Once fixed, the hatch closes pretty solidly on the weatherstripping.
The remaining seals are in ok condition, but regardless of how well I close the doors, there is still a gap between the main windows and the seal. As a result, rain gets into the car - mainly affecting the door panels but depending on the severity and wind, also on the seats and carpeting.
Even though interior work is at the bottom of my list, there is little point on redoing the interior if I can't protect it from rain. I suppose I could always use a car cover - but that solution is only good when parked at home. From the pictures I've seen, as best as I can make out, other Sonett's seem to have the same weatherstripping.
Is it just that my doors aren't closing fully or is there more to this?
