I recently had to make the same choice (between a "loaded" 2006 and a "base w/ cold" 2007 2.0T). It comes down mostly to personal preferences but I went w/ the 07.
I found the 2006 dash to be nice looking but less user friendly w/ all the buttons vs the more consolidated 07 dash. After a few months, I still like it and find the controls easy to use.
As Mike noted the stereo is not so hot in the '06 and the base stereo for 07 is much better than the "premium" 06 stereo (I am fairly critical of sound reproduction and would characterize the new base stereo as adequate/good for a "base car stereo"...it lacks a bit of definition in the mids/upper mids on some music but this is just a minor limitation. Overall, it has loads of bass, reasonable mids, and highs are good..fairly natural sounding (not flat), fader balance works fine...no major complaints). Tunability is good. The BOSE is *really* nice sounding if you are willing to fork over $900 (I wasn't). The difference is between decent reproduction w/ the base stereo and "lush" w/ the BOSE (I laughed the first time I tried it out it was so "excessively" nice). Stereo choice is important (for those who like music)since modifications are not much of an option for most (swap speakers maybe but beyond that you are taking chances). Radio controls are simpler and more intutive in the 07 (most everthing can be figured out in a few minutes...not so w/ the 06...at least for me).
I had no use for NAV or many of the premium package options (perhaps if I were a traveling salesman I would need it).
Warranty is icing on the cake and since an auto trans is more complicated than manual (tied to cooling system) its not a bad idea to be safe.
Another point for me was that I would prefer getting a new car right off the boat/truck rather than one that has been sitting on a lot for a year being run only for brief periods and left to sit (may or may not matter mechanically...this is just a preference).
Ultimately you could count the features you like in each option and rate how much you value each and see which one wins.
Another option is the anniversary edition. In this car (2.0T) for a little bit more $ you get the Aero seats (major upgrade in comfort).
