If you drove with someone like me, you would see that with a manual shift you can keep the engine revs low and in combination with a soft right foot you can get very good gas milage. It is all in how you drive it.
An auto tranny is also less efficient because there is energy lost in the torque converter at the lower speed ranges before it locks up at higher speed.
I suppose modern automatics have a much more optimized computerized control (as you suggest) than transmissions of the past with only hydraulic logic networks, so the mileage difference between an auto and manual is likely less these days when considering average driving habits. Also in years past the manual tranny option typically had more gears than the auto version, allowing more optimal shifting. This is slowly becoming less the case.
