The key to getting everything to match up is making sure the engine is at top dead center. When i replaced both chains in the summer, I gave up trying to get the cover off while it was in the car. Plus, even with the engine out of the car, I had to use a chisel on one of the bolts. If you can put the cover back on temporary (two bolts), then slide the pulley back on. On the pulley there is a mark that matches up to the cover. Once it is set, take the pulley and cover back off and don't move the crank. There are marks on the camshafts to match up with V's in the camshaft bearing covers. The balance shafts also have marks on them that match up with marks on balance shaft mounts.
You might want to get a book or online manual before you go too much further!
