The mark on the pulley is a not very big V notch in pulley. The corresponding mark on the engine is on the timing cover. I vaguely recall that the mark is around the 1 or 2 o'clock position; it's not straight up and down.
When I rolled my chain in on my 9000, I ground down one of the link pins with a dremel (rags everywhere to catch the chips), then pushed out the pin with a motorcycle chain tool. The bicycle chain tools are too small. Justin is right about the master link, it is not a snap in. The new pin has to be "mushroomed" to keep the link on.
If you don't want to invest $200 in the tool for a one-time use you can the two-hammer method for clinching the link. Get a sledge or other 3 lb hammer and use it as an anvil to back up the side that doesn't have to be clinched. Put the link plate on the open side closing the master link and, with a small ball peen hammer, tap the pin until the head mushrooms out to look like the other links of the chain. You will get a feel on how hard to hit the pin end pretty quickly. Don't forget to do the other pin in the master link.
